    は = wa particle, e.g. わたし は Kimbo です。よろしく!

    You know from context which reading is which. We do this in our own languages too, but we may not even realise it. On it's own, it usually means book, when with other kanji it may change e.g. 日本 (Japan) does not mean sun-book.

    Onyomi is the Chinese reading, kunyomi is the Japanese. http://www.tofugu.com/2010/03/23/the-types-of-kanji-in-japanese-onyomi-vs-kunyomi/

    You'll naturally get the hang of it when you encounter it more. For now, just remember it can be read as hon or moto. If you learn other vocabulary, it will start to make sense. 山本 = Yamamoto (name), 本田 Honda (name). Since I know the names Yamamoto and Honda, I know how it is pronounced since do not know the name 'honmoto' or 'motoda' etc.
