Hey I got a weird question, when a kanji ends in chi and it is followed by either a hiragana or kanji read ya, do you read it as cha?

No. At least, as far as I know I have seen no such application. "cha" is also only read as "cha" if it's ちゃ so it needs to be a small や、otherwise it'd be "chiya"
