  Both of them have HUGE differences. (One is used for counting and the other is a counter)
  For example: If I say "3" as in the number , then its 三(san). If you wanna say something like three questions then it's 三つ(mittsu).

  There are other counters out there,many of them like:
  
  hiki-small animals
  wa-bird and rabbits
  hon- long, thin objects
  etc
  
  The tsu counter is pretty much a "general" counter. it's ccompletely fine if you don't get this .... Good luck!
