The book that helped me understand basic Japanese sentence structure is "Introduction to Japanese Syntax, Grammar and Language." I felt that it's an easy read for someone with a basic-to-intermediate background with the language, and it cleared up a lot of confusion I had about sentences.

You can buy the latest edition on Amazon, but there are completely (legally) free editions of the book online.

From what I see, it goes : topic, time, companion, place, object, then verb. I think you can have some leniency on that order, but the verb always comes at the end. You also include wa after the topic, ni after the time, to after the companion, de after the place, and o after the object. I am still new, so I apologize if I gave some incorrect information, but I hope this helped!
