why is it with some words with wa in should be written with は ？

The only time は is read as わ is when it's used as the topic particle.
eg. わたしは is actually both the word わたし and the particle は.
With exception to "こんにちは", which technically is/was a particle from the longer phrase "こんにちはご機嫌いかがですか？" In time however, it was shortened, creating the word "こんにちは".
