Let me just start off by saying this is an amazing website and a good way to interact with other Japanese learners!
I haven't really been using the learning feature here because I think it's a little random (but then again, I've just started). When starting out Japanese, I planned on taking lessons that relate to each other. For instance, Learning nouns, then verbs, then adjectives, making sentences etc. But the vocab here--or at least in chapter 1, touches all over. Is there a possible way to personalize the lessons, restructuring it? If not, this is still a great website!

There isn't a way to do that which I am aware of, but other users could tell you better than me. This site is best for vocabulary drilling and not learning grammar. If you'd like to learn grammar and vocab in the way that you said, I would reccommend renshuu.org in conjunction with this website.
No, unfortunately. It's not so bad to be learning all at once. The one peeve I usually have with teaching is when opposites/similar words are taught at the same time. Then you don't know either one well enough to tell them apart. It's why it takes months to remember which direction is left when it only needs a few days if you learn one direction.
