  Have you tried clicking the read and the unread links on the right side (to see if the notification icon goes away)?

  Yeah, other people have mentioned this in the last 24 hours too. I have 5 invisible notification messages. I think I've figured out what they might be too, but I'll try to keep it a secret in case I spoil a surprise... If it is what I think it is, and all the evidence so far suggests that it is, then I'm very interested in why they've suddenly reappeared in the notifications. ^^
  
  (Jadore_Violet, you can probably figure out what thing I mean, since you have used that thing before...)
  
  It could just be a completely meaningless error as to why notifications for this have reappeared... but you never know... Hopefully I wasn't too cryptic for you to be able to figure it out, but more importantly I hope I left it cryptic enough! :P

  Update: I just had 9 notifications (so 8 new ones) again I could not see them at all but now the number has gone back to one notification though i was unable to check any of them as they did not appear on the page.

  OK. looks like the other notifications are working again now (at least for me) except the origonal "mystery ghost" notification lol ^-^
